What you have are machine screws not bolts - but if the head countersink angle is the same it shouldn't matter a lick. If the countersink angle is different be careful as the metal might move away under recoil and shot loose until things return to equilibrium i.e. you get enough bearing surface between the bottom metal and screw.
Other option is can you inlet the bottom metal deeper so that it's at the correct depth - this will likely stop any possible issues with feeding and also allow you to use the correct factory screws?
