I had very similar problem last week on my KUN26R Hilux. Would start after some cranking (unusual, normally started first turn), then run for for a while, then stop. Hadn't been driven for two months. Would prime the pump, crank it some more, then it would drive fine. Once it had stopped for 30 mins, problem would return.
Thought back to what I'd done on the last service, had changed both the fuel filters, the pre-filter and the factory filter. Discovered I had dropped the o-ring out of the top of the water trap that screws onto the bottom of the pre-filter, found it on top of the chassis rail. Could hear the filter making little 'sip' noises as it depressurized.
Understand that you are not happy with your local mechanic, but if I were you I would be straight back there demanding he show you exactly what he dismantled. If he has had the pump off its mount, is there any chance he had the fuel circuit apart to get at the brake line? As mentioned above it is possible there is a hairline crack somewhere due to vibration, or it could be like my problem, a simple missing o-ring or seal.
